(Right after your arrival) I did get permission from my academic supervisor about taking part in JTAS, so may I join the program?

In order to join JTAS, all applicants must apply for the program through the process of applying for MEXT Scholarship. Although you have permission from your supervisor after your arrival, there is no position available in JTAS by then.
